I suspect you'll have to find softeware that can go on your ECU.

Or find a tuner who can stop the en=gine ECU looking for (or requiring) a connection to the Trans ECU.

I had ABS issues, until I fitted a manual engine ECU... but the R32 has a manual option, so I brought a brand new ECU (then found another one 2 weeks later, used for US$80 so brought that too )

i found a 2006 manual R32 and the vin ill try to get a part number ill try to get a part number and used one

SW = Software.
I'm not convinced the R36 Passat ever came with manual?... but you'll need manual software loaded from something, or at least some modifying done to stop it looking for the TCU - You'll probably find the auto Engine ECU reports a fault for the missing Trans ECU (TCU) and the ABS pops up a sympathy code.

You'll also have to make sure the Engine ECU software/hardware is 4-motion compatible, if you go that route (which should be easier than the manual software - that might be hard to get hands on).

ok im guessing the tuner can fix this after ball squared away i hope lol, also i found a mt 2006 r32, im gonna try to get a used ecu

What's up folks i was wondering if SOMEONE out there could help me, I'm in the process of swapping my 2018 VW Passat GT from auto to manual. I'm using a 04 R32 manual transmission, 2014 VW CC 3.6L rear subframe and haldex, drive shaft etc. I have the harnesses for the clutch position sensor, reverse light, AWD system but unfortunately I'm HORRID AT READING ELECTRICAL DIAGRAMS and i need help with where to plug everything up. I'm not sure if i need to put a scan of the GT but here are the Vin numbers of the cars I'm using.
