New user from AZ saying hi and asking for help with a couple codes

Picked up an '03 GTI VR6 for my youngest a while back. He'd been saving up and the price was right. Info from seller: Engine rebuild around 100K miles ago, with 203K on the odo total. "stage 1" tune and clutch (unknown brand/mfr). Ran ok with no CEL, overheating, etc. Clutch began slipping within a few months, but drivable if he stayed out of the throttle.
Kid hydrolocked the engine this summer in a downpour. Since he's becoming quite the car-guy, and ole Pops is down to teach him a lesson, he's funding the rebuild (so, think very tight 16 y/o kid budget) and getting his hands dirty along the way. We were able to rebuild as he managed to just bend one rod. All gaskets and seals replaced, but all the 'hard parts' aside from the bad rod, single set of piston rings, new clutch kit, plugs and new timing set were checked and reused. 3 months in and she's all back together so we're testing out our work. Fun note, we were all set for first crank to prime the oil pump when we found out the starter didn't like being filled with muddy water and sitting for 2.5 months, haha. He got to learn that a $20 starter solenoid and a full tear-down and cleaning can substitute for plunking down $190 for a new starter.

Idles like a cammed drag car and freq stalls when cold, then dramatically improves after coolant hits about 150 deg F and naturally, it's thrown several codes. Knowing she sucked up gallons of muddy water, MAF, TB, intake, etc have been thoroughly cleaned, but suspect. Replaced MAF when it idled better with MAF unplugged, and ordered a generic E-bay cable and VCDS lite to compliment our existing generic OBDII scanner and TorquePro app (again, teen budget)

Here's where you fine folks come in: Did the throttle adaptation, ran an auto scan, and drove around a bit to warm her up and begin chasing down a 16399 fault. When warm and driving, it runs ok while on-throttle, but stalls nearly every time I let off throttle. Will restart easily every time and idle ok. No lack of power, and pulls quite strong, but still in break-in period for the clutch so taking it easy.
There are intermittent misfire faults, likely due to the above cold running characteristics and one new set of rings not yet sealing. I did verify good spark at all 6 coils, so I'll wait and see if further testing is warranted after running down the 16399 fault. Looking at the wiki, I see the closely related 16398 code so I followed the directions for checking the Exh cam adjuster. I attempted to create a log file as instructed, but will likely need help find the file and posting it here.

I expect we'll end up needing to pull the covers off and re-doing the timing, but just trying to see if there are other fixes or verification steps we can do before diving back in.
