While I was clearing fault codes in my 2005 S4 cabriolet, B6 8H BHF 4.2 V8, my laptop died. The engine started running rough after the scan, returning codes of:

16684 - Random/Multiple Cylinder Misfire Detected
P0300 - 001 - - MIL ON
16685 - Cylinder 1
P0301 - 001 - Misfire Detected - MIL ON
16687 - Cylinder 3
P0303 - 001 - Misfire Detected - MIL ON
16686 - Cylinder 2
P0302 - 002 - Misfire Detected - MIL ON
Readiness: N/A
Several other cylinders also misfire - 7 and 4. The complete scans are listed below.
Should I somehow recode or re-adapt my ECU? If so, how do I do that? There are also communication problems with module 1.
I had just completed some extensive canbus repairs - using factory repair wires and a new driver's side wiring harness plug; the entire door connection was fatigued. The passenger seat control module was recently replaced, and I also cleaned the corrosion from the power top (comfort and convenience module) connections - so no more single wire mode of operation on the comfort bus.
I am a first time poster so if the scans and images are not correctly posted, I'll learn how and try again.
i am hoping this is not the dreaded timing chain tensioner failure or a plugged catalytic converter.
