Well after a very interesting weekend for me and my father, swapping out my automatic 09A and replacing it with the manual 02M transmission, we have some interesting new fault codes that have shown up. So far everything seems to run fine in the car with the manual (except the fact that I currently have no speedometer at the moment because of a missing plug). we ran vcds to see how pissed off the vehicle was for throwing all sorts of gizmo's at it and surprisingly it was only these two codes.

Engines with manual transmission used to have those 2 relays and coolant glow plugs controlled by them. Your car was automatic. Now you recoded it to manual so ECM is looking for those relays.

System heats up coolant for heater core in low temperatures. Used on engines with manual trans, not on engines with automatics. You can see if the wiring has the place fore those relays. If so you can put the relays there. If not you can make the wiring and install the relays.

Don't know for you guys, but not all manuals used these. For instance i have seen these things only in cars that were made for colder countries like Finland or Estonia etc... .
Also my old MKIV(ASZ engine) didn't have these as it came from Italy, but my friends Leon(ARL engine) has these. Unsure where his car came from.

So my guess is, that they can be mapped out by tuner.

Right, code might be possibly disabled by tuner. See if you got place / plugs for those relays 1st. Left rear of engine compartment, on firewall.

Something else that I have noticed with my car is that the fuel tank sensor is really sensitive to any motions. Like from a stop to accelerating the fuel gauge will drop near the bottom and set off the fuel alarm, then go away after everything is leveled out. This is also with a half tank of fuel.

No, these problems did not show up before the swap. And what you have said about the instrument cluster makes perfect sense. We are talking to one of our vw techs who might have this plug so we will find out at some point if this is truly the case.

IIRC, on the automatics, the DRLs kick in when the parking brake is off *and* you're not in Park. Can't swear to that because I've had my DRLs disabled since forever. With your manual conversion, you don't have the concept of Park anymore and that may be causing issues. Question is whether that's an electrical/relay thing somewhere, or programming. Let's try programming first.

Your CAN gateway and instrument cluster are both complaining they can't talk to the TCM:

... which is unsurprising since you don't have one anymore. The CAN gateway needs to be told to refresh its idea of installed devices based on what's in the car right now. You do that by logging into address 19, choosing Coding, and re-coding it with the same value that's already there: 00006. After that, the TCM faults should disappear on their own from both controllers, or possibly turn Intermittent and be clearable. If that fixes your DRL situation, great. If not, you're going to have to bust out a wiring diagram and look for differences in manual vs. automatic wiring.

When you re-code the CAN gateway, the radio no-comms DTCs will disappear as well. Based on the DTCs and the fact you got no response back at address 56 on the Auto-Scan, I'm assuming you have an aftermarket radio. It's pretty normal for those to not support CAN communications or diagnostics with VCDS, so the CAN gateway re-coding is the right cure there as well.

I don't know what the heck you did to your CCM. Do your door locks and windows and such work right?

Correct, My over sensitive fuel gage is fixed. Indeed I do have an aftermarket radio which is why the communication fault code is there.

My powered windows also work except the auto up/down does not work on the passenger side door. When I purchased my car, the driver side door lock would get stuck,the rear passenger lock actuator didn't work(electrical wise), and the rear driver side would kinda work. Currently we have replaced the driver side lock and has fixed the issues except the fact that the 3rd party lock actuator I baught failed which means that when my car is locked, there are two doors unlocked at all times. I plan to fix this issue after I pay my father off the loan I have to make with him for this manual conversion to happen :).

For the reason why all the doors show fault codes, I have no idea. I will attempt to recode what you have listed to do but let me give you this bit of info. After we got the manual put in and recoded the specific parts of the car to tell it that it's a manual now.

The emergency brake would always turn off the Day Time Running Lights(this was before we got the TSS plug for the speedometer). The day we hooked up the wiring for the speedometer, the day time running lights stopped responding to the emergency brake. We also had to replace a blown fuse 15-5A for the VSS. So now I got a small list of recoding and to check a fuse incase one of them is also blown. Thank you very much on the info by the way :)

Slight delay in progress. The seal on the line side of the clutch bleeder tee failed so he has no clutch. Does anyone happen to know a part number for that seal?

He did the programming as suggested above and his windows all work correctly as well as no errors in vcds (although he hasn't been able to drive it). The one strange part, as he mentioned, is after the swap, and after the initial coding, the DRLs would still turn off with the parking brake. It wasn't until I wired the VSS for speedo that they stopped functioning. I did get the signal and positive mixed up initially, but caught it before the shrink tubing even went on. Never turned the key on. Actually the only wire I got wrong was hooking positive from the TRS to the signal output of the VSS. I wouldn't have thought power was there with the key off but perhaps it was and this is why fuse 15 blew. Fixed the wiring, replaced the fuse, and the speedo works fine. Normally DLRs wouldn't be an issue but I like them functioning for him and the parking brake turning them off is important to him to not drain the battery if he's sitting in the car listening to the radio.

Sorry for such a delayed update but I got some good news. Thanks to jyoung along with the others on this forum, most of the fault codes have disappeared(in a good way,not covering things up). My radio fault codes along with the tcm have not shown up again as well as no engine light comming on. We went a few days after recoding the car and found out my A/C didn't even turn on (A/C clutch wasn't turning)so we then started checking fuse panels and found out after installing the VSS, my father must of accidently moved fuse 5 to fuse 16. We then moved the fuse back and put the proper fuse in slot 16 and we had A/C

Now the sunroof issue was pretty funny. After dropping down the easy access panel to get to the sunroof motor we noticed the 5 pun plug that supplied power to it wasn't clipped in all the way and rattled out of the socket. The main reason this probobly happend is mostly due to my two 15" subwoofers in my trunk. Gotta love bass but we both laughed when we noticed it. Plugged the 5 pin plug back into the correct spot and everything was working.

Here is also a picture of the insane beast that lives in my car. It has taken up most of my truck space and there is less than an 1" of clearance on the sides lol
