Issues with brakes after engine swap - CNNA 3.6 Vr6 onto a Mk6 Gti

Mk6 gti was swapped with a CNNA engine from a CC, immo was defeated, car runs great but i'm having issues with brakes. car will progressively apply pressure to the brakes to the point that they locked up and car won't even move. If we drive with the Abs pump unplugged it's even worse. At first I suspected a mechanical issue but everything checks out, it leads me to believe that the Abs module if not happy with the new engine installed or it might be something that can be fixed with coding. Abs pump is looking for a transmission module and parking brake module that never came installed on the car before the swap. it started looking for both modules after the swap.
Here's the last autoscan, it was doing the same before performing Basic Adaptation, I tired that but it gives me an error code every time I go over the process, Car is being towed to Vw tomorrow to match Key and cluster to new Ecu.

Well, the ABS module is definitely not happy with the this engine swap. It probably gets the notion that there should be an auto-trans from the ECU, which is also looking for it. Ideally, you'd put MT software in the ECU, but I'm not sure MT software exists for that ECU, since the cars that engine were installed in weren't sold with MTs (AFAIK).

However, none of this really explains how the brakes can be applying pressure and locking up. If this happens even with the ABS disconnected, it can't be the ABS doing that.

we tried unplugging the Abs module after it happened and it made it worse when driving, I never tried from the beginning to see if it will build pressure to the brakes. basically what it does is that when driving for a long distance it will progressively apply pressure to the brakes. I drove it while measuring brake pressure and it climbs up to 8 bar after 20 minutes of normal driving. it went up to 46 bar when we unplugged the abs module and drove it for an extra 5 mins. there are some considerable differences from this Abs system to the one fitted on the CC from where the donor engine is from (for example the abs system on the CC has a ABS return flow pump that is not fitted onto the Gti system). there is no MT software available for this ECU. I got it to make it run by 'tricking" the Ecu to think the car is in neutral to be able to start and run. I will try again with the abs module disconnected from the get go and post back results. I just had the hope that somebody had run into this issue before even with a non-swapped car but I can't seem to find anything even similar.
