I read somewhere, not sure how true it was, that vw had introduced a security measure to stop wireless hacking, by needing the bonnet, (hood) to be open to accept coding.
The "diagnostic firewall" with the hood shut is definitely something that exists on very new models. I'm not sure if it applies to your Transporter, though, and VCDS is also supposed to detect and inform you if the diagnostic firewall function is active.

As mentioned before, there is a glitch in the control module (BCM) firmware, which will allow saving changes in both coding and adaptation but they won't have an effect. This effects most T6 models, though most customers will never notice. Some settings are taking, others are not. Then, months later you tweak a totally unrelated setting and voila everything you tweaked before also comes alive. I've spent the last 2 years on my own T6 again and again to figure this out. At the present time, I got both the audible confirmation as well as the auto-lock/unlock working, as these are the two settings mostly relevant here.

@Sebastian: Just stumbled over your Post.

Any more news regarding the Issues with the T6 BCM ?
I can confirm this behaviour with my T6 BCM.
Code:
   Part No SW: 7E0 937 090 C HW: 7E0 937 090 C
   Component: BCM PQ25 Max4 H82 0752

Probably with newer Firmware or Hardware this is fixxed ?

Another gremlin who has been living in the same BCM:

Module "65 - Tire pressure" was on board in April for a few days. Took it off and removed from Gateway Installation List (module 19).

Interestingly it remained in the Gateway List of Auto-Scan but was not actually scanned and thus not in the actual scan (below).

Restrained till now disconnecting battery to see whether normal startups/shutdowns would clear the issue. Didn't happen so finally gave up and disconnected the battery - which now made the "65" to disappear from the scan.
