Ok. I went back to work at it today. Did a battery disconnect overnight. No comm to ccm. Then I removed new -CT ccm and reconnected. Got comm to cmm back. Hooray. Looking promising as long as it doesn't get weird again. Hope it was just the connection being temperamental.
I'm now going to reset the key remote. Also, a message about the radio too (it won't turn on). After that, I'll do some tests to verify no other mysteries or things not working. If all good, then source some OEM TPMS stem sensors and get installed at tire shop. Posting autoscan below in case anybody has tips on radio...
I found remote program instructions here (http://www.ross-tech.com/vag-com/cars/vw-remote-matching.html), but I'm such an amateur that I can't get it to work (using first method). I'll keep trying, but if anybody knows which method on this model MK5 GTI 2008, please let me know.
