Revert to stock and try again. Garanteed to be software related I'm sure.

No, it's not VCDS that won't do it, it's your ECU that won't do it. What faults do you currently have in the ECU?

-Uwe-
Yes youre right VCDS isnt the problem I didnt mean it that way, theres 3 faults that do not go away after clearing and I believe they are whats stopping me from doing the adaptation. These are the 3 codes that do not go away below.

Code:
10935 - Neutral Gear Sensor

I actually tried this, i put the wires back to stock how it came from APR and flashed the tune to stock and still. same codes and same rough idle.

The problem here is YOU !!!

You have a car that runs wrong so you are tuning it ?? That is stupid !!

Get it running right Stock !! - Then go mess with it !!

I suspect you have a flash for an automatic in a ecm and vehicle that has a manual trans.

That would make sense but not anymore because I flashed to stock tune, no APR, no 034 and it still had those problem codes.

I just bought the car less than a month ago dude. I scanned it on vcds first day I got it back home and those three codes came up. I texted the previous owner and he said its the JHM short shifter that he installed and that its normal. I then emailed JHM and they basically said hes wrong and lying and the shifter cant cause codes as its all mechanical. Also the car never ran a rough idle until I started mixing around the harness wiring, it didnt do that before trying to switch to an 034 tune.

Time to look at wiring diagram and find those sensors for testing. Check for coolant ingress into connector for wiring harness for gear recognition sensor.

Well you need to cover your tracks here - I see you have been messing with the pins in the Throttle Body connector !!

Have you been poking and opening them up - Do a drag test !!

5 Faults Found:
6518 - Throttle Position Sensor (G69)
P0123 00 [10101111] - Signal too High

6523 - Throttle Actuator (J338)
P1565 00 [00100000] - Lower Stop not Reached

Concentrate on those - Wiring Diagram etc

The codes your throwing say otherwise. All those codes are associated with an automatic/dsg trans.
And the DTC does not lie !!

You are not running STOCK map - Go fix that !!

This vehicle does also have a gear recognition sensor as well even though it is a manual so I'll give him benefit of the doubt. However without a stock ECM it's hard to say. Other common cause is coolant ingress into wiring harness for this sensor from another source. I would check that also.

Good idea, by "Check for coolant ingress into connector for wiring harness for gear recognition sensor." do you mean look at the sensor to see if theres coolant in them? not quite understanding

hmmm weird okay, i thought i was running stock map because i just clicked "flash to stock" on 034 but maybe thats not true. and 034 knows i have a manual transmission, but also weird is ive been going from apr map to 034 map to stock map and all 3 have had these 3 codes come up everytime..

Not sure what a drag test is, will have to do research on that but yes i had to depin the throttle body harness and move around some wires per 034 instructions.

I have a feeling the moving of wires screwed up the TB and it needs a readaptation and thats why it runs rough, but those three codes are getting in the way of that and making it fail. so my biggest problem right now is those three codes and figuring out how to get rid of them.

Once again thanks for help everyone

doing some more research, ive found that this guy (https://www.audizine.com/forum/show...-reverse-light-switch?p=15103683#post15103683) is having the exact same three codes as me and says after doing research he thinks its due to his reverse light?? Im not sure but hes got a 2013 s4 and the exact same codes but no responses sadly.
I cannot find much at all for these codes online... they're not common so im having trouble finding out how to solve them to run the TBA. Even searching 'gear recognition sensor' and 'neutral gear sensor' i dont find anything of these sensor on my car.

So I repeat
..... go back and unfac whatever butchering you did on the stock TB.
We have no idea what you did, or re-wired, or if it was done as per whatever instructions, etc.
Once wiring is per OEM WD spec, you should be able to clear codes, run output tests, readapt.... if the TB is functioning.

I am doing what im told by 034. And as ive said already I flashed the tune to stock AND put the wiring back to how it was and tried clearing codes and running a TBA. Still nothing. Those codes were a problem before i owned the car. I just need to figure out how to get rid of these codes so i can run a TBA and drive my car again.
