According to this and other discussions, I seem to be missing at least two menus in my MFD, “Convenience” and “Lighting.” Unlike other posts, I can’t blame a battery swap for this, as I never had these menus since the day I bought the car new. Is there anything in VCDS to activate these?

Depends whether your Jetta is low (PQ25) based or high (PQ35) based. Low doesn't have it, high does. The Low will have a 7E0 BCM, the High a 5K0

An autoscan will help us see which bcm you have.

Sure enough I have the PQ25.

I suspect the lack of menus is keeping me from turning "on" functions enabled in VCDS, e.g. automatic Rain Closure.

Well, to some extent. You could check adaptation channels. Menu options usually change adaptation channels, just like you could do with VCDS. Would check that first before ruling it impossible.
