I'm trying to run the kiss point and fork position programs but VCDS says "not available". I have the car running, in N, parking brake on, brake depressed. The car does have a trans tune already.

Do you mean that the transmission ECU has been "chip tuned"? If so are you sure that the tuner hasn't disabled the kiss point and fork position calibrations?

Yes the TCM has been tuned. No I'm not sure although I don't know why he would disable that or how to check or re-enable it as I'm very new to VCDS.

You'll need to ask the tuner I reckon.
They have a strange tendency to be clueless or in denial when it comes to this kind of thing.

I was under the impression that albeit time consuming, the trans could be tuned via vcds

Not true, VCDS cannot be used for flashing firmware - it can change coding and adaptation values (where the original VAG firmware allows) but it cannot change the firmware.
